You have this guy you worship. You know he's not Japanese. But he's a symbol. Lulu made sure that he made miracles every time that makes him not even human, but a symbol of miracle and hope. So that everyone is dependent on him AND when they are dependent, it's easier to control their movements. This includes kallen who we always see panicking every time Zero doesn't give her any commands.
So imagine her shock when the "god" or "symbol" is a human being, and is also in fact, a boy next door that you didn't really think much about (or found annoying)
the fact 1) he lied to me all the time 2) he didn't trust me 100% to tell me his identity no matter what the reason 3) why would HE of all people want to liberate Japan 4) the shock of your ideals/hero/god being shattered into all that probably just made her incapable of thinking what to do next.
kallen tends to be slightly dependant person (compared to at least cagali) while Suzaku already lost his dependant security and also always was slightly more independent and thought for himself. When Suzaku approaches her WHY Kallen was fighting, even she says "well if i don't find, then what was the point of my brother's death?" In general, Kallen seems to be someone who slightly reacts to her situation, instead of seizing control.
In which case, Suzaku and Lulu tends to be characters who seize control of their situation and turn it over on the enemy... which makes them the reason why they are main characters of this series :P
