Actually the Emperor sending the two of them to Japan reminds me of Ancient China where one country sends a prince to another country to be held as, really, a hostage. This prevents the country from attacking because they can kill that prince anytime they want. So maybe this is what the Emperor was trying to do, send a messege to Japan that he has no intention of attacking (for now anyway). When in actuality, he didn't really care if Lelouch and Nunnully died or not.
As for what they are "bargaining" for, I really don't know. The Emperor did send the kids away a year before he attacked Japan.
