Oh I do believe the Emperor has a hand in it, but I still believe Suzaku is protecting her. I don't see him as one to take out his vengeance on someone else, again given that bit about not wanting to lose anyone else. Though, I do love the idea of the Emperor giving back Nunnally's title just to go "SUCKS TO BE YOU, PRINCE LELOUCH."
