But that's what made it so deliciously cruel. Lelouch gives up the whole revenge thing to work with his half-sister instead, uses a poor choice of words, has her do a 180, staining her name, killing hundreds, and forcing him to kill someone he dearly loves, further complicating his relationship with Suzaku, driving both him and Cornelia, but all working in his revenge plot's favor better than he could ever plan. For such a calculating character, to lose control over a situation like that is delightfully twisted from a storytelling point. It's great because it was an accident.
As for happy endings Lelouch's (and mine) all but died with Shirley. There can only be bittersweet ones now.
