Actually, I thought that CC's face was troubled because Lelouch Geassed everyone to accept him as emperor, and she'd just allowed Charles to be killed because he was forcing his own reality/vision onto the world. By Geassing everyone into accepting him as emperor, Lelouch just did something of the same thing that Charles was threatening to do, and what CC had abandoned him for.
Does that even make any sense? (It's been a super long day.)
I'm still betting on the tragically bittersweet ending. Lelouch himself is too damaged and has done too much to live comfortably in the kind of world he's creating.
