It probably stems from the fact that Lelouch is Zero. She may have suspected him before, but, due to Lelouch's clever thinking, was pulled off from that. But, now to realize her first suspicion was true, maybe...

I guess she's upset because he knew her, he could have told her at anytime, but he didn't. She put so much faith and trust in him, and he didn't even trust her that much (she thinks).

Because ZERO, the man who had her heart in what was one of her most deepest secrets, turned out to be the annoying pimp from school who is obviously taken with Suzaku. It doesn't help that they started a little lovers' quarrel right in front of her. XD
