So, I can see why Suzaku would be troubled that Lelouch is Zero but why is Kalen so upset? She knew Zero wasn't Japanese and everything...

It probably stems from the fact that Lelouch is Zero. She may have suspected him before, but, due to Lelouch's clever thinking, was pulled off from that. But, now to realize her first suspicion was true, maybe...

i think it has to do with zero/lulu lying to kalen and the resistance that euphie killed all those japanese when she was really just geassed.
